HRM - Huygens Remote Manager

HRM - Huygens Remote Manager is a web interface, that allows multiple users to have access to one Huygens license running from a server. HRM allows you to create templates that you can easily re-use on a batch of files.

Using HRM from home

In the case of the BIOP this website is Restricted to the EPFL intranet so you need to make sure you are in the EPFL or connected with a VPN client.

1. For Users

1.1. Access

Huygens Remote Manager by BIOP is accessible on http://hrm-biop.epfl.ch/

You'll arrive on this page, where you can Login

1.2. Register

On the top right part of the page, click "Sign Up".

You'll arrive on this page, where you can fill the registration form.

Please use your GASPAR username (you can change your password)


and clic Register

The administrators will be notified by an e-mail and contact you for a training and/or grant you access and you'll receive an e-mail.

1.3 Usage

Deconvolution is a 6 steps procedure:

  1. Upload images on our server
  2. Start a job
  3. Create (or select existing) template
  4. Process batch of files
  5. Download your deconvolved images
  6. Clear your folder

1.3.1. Upload/download images on our server

You can access your HRM folder from the BIOP server on svraw1
Win

Your Personal Folder
Your folder is accessible by you (and the administrators) and contains two subfolders Raw and Deconvolved.


You should copy your images into the Raw folder, using your explorer/finder

you can use subfolders and the hierarchy will be maintained in the output.

From the web interface, you can see the files recognised by HRM in your Raw folder.

1.3.2. Start jobs


Select Image

  1. Select File Format
  2. Select Files of Interest in the list of Available Images
  3. Make the files go from Available Images to the list Selected images
  4. Check the list of Selected images
  5. Go to the next step

1.3.4. Process batch of files

  1. Select output file format

We invite you to use ics/ids format.

  1. Check parameter
  2. Start the Batch

1.3.5. Results and Download your deconvolved images

1.3.5.1 Results, look at deconvolved images

Click on Preview

1.3.5.2 Download your deconvolved images

Your folder contains two subfolders Raw and Deconvolved.
As you can guess, you can find your Deconvolved images in the so-named folder.

If you use the ics/ids format, this two file should always be together (one is the metadata, the other one being the actual voxel values)
Please keep the parameter file, if you want to reproduce the deconvolution later on.

1.3.6. Clear your folder

Please remove your Raw and Deconvolved files from our server after deconvolution is done.
Please keep the parameter file, if you want to reproduce the deconvolution later on.
Data are not safe on our server! We can remove files at any time if needed!
