refactor: Write directly to XLS ShoulderDatabase

Complete refactor the current production code to match the structure of
other parts of the Shoulder Project. Output a structure for
muscleDegeneration function. Write directly to XLS shoulder database.
Remove unnecessary pieces of code. Add exception handling in
degenerationAll.
