impr: flag to use chemistry rate in residual computation

This flag can be used to not use the chemistry rates when computing the
transport residuals.
The practical uses are to avoid extra computations when computing the jacobian
and to avoid two copies of the chemistry rate when initializing the timestep in
the transport stagger.
