Fixed a problem with the rebuilding of the reference section: The function that tries to rebuild the reference section based upon the reference line number (and thus ensures that reference lines are numbered consecutively) was not working correctly - fixed; Corrected bug concerning escaping of file names when calling pdftotext/gfile; Dropped a function that duplicated a call to gfile; Some docstring cleaning;
